This article just was just "published" today. Ignore the title for now and read it to the end. It suggests a good reason to keep more than one Apple ID, to compartmentalize your stuff and your security.
It does not solve the OPs issue of having purchased stuff from Apple with 2 different IDs, but it does pose a good reason to have more than one.
