My iPhone 6+ running 9.0.1 was also not making its normal iCloud backups, although backups through iTunes worked normally.
Today I deleted my existing iCloud backup for this device, which I needed to perform from my iPad, since I could not do so from the iPhone itself.
I thought perhaps this was because I had changed the official "name" of this iPhone.
At any rate, after deleting the old one, my iPhone is having no trouble making a new iCloud backup.
