I had a similar problem at first. Simply turning off iCloud on the 5s I had a few days ago and turning it back on solved the problem. Hope it works for you.

After the upgrade to iOS 9 my iPhone 5 will not back up to iCloud. I am now running iOS 9.1.0 . I get a pop up message that there is not enough storage space and an offer to upgrade my storage space.
I have 4.3GB of available space on my 5GB iCloud storage account.
A message on the phone settings/manage storage says that my next backup size is 0 bytes.
A reset did not resolve this issue.
The phone will back up to my iMAC.
