I have the same problem with my Pedometer +++ app. So I emailed the developer about no Flights Climbed appearing.
He replied that no iPhone prior to the 6 has a barometer and that's what it needs to work.
Looks like I'll have to wait until I upgrade to see Flights Climbed function. Sigh.

I'm not using the Health app yet. I did a Google search and found it to be
a common problem to not count stairs. I did find this link. Maybe it will
help.
