iOS 7 has Threading turned on by default. I like it but you might not. Go to Settings> Mail, Contacts, Calendar> and turn Organize by Thread off and see if that helps you.

I have an iPhone 5 updated to. 7.0.2 but it has always behaved this way even before the upgrade.

I read emails, deleting some, then more emails appear where I deleted and not at the top where you'd think new mail would appear.

I use Mail and gmail.

Then later I go to my computer and find older mail I never saw on the phone.
