iTunes will tell you that you have a newer version on your iphone than on your computer and ask you if you want to update the version on the computer.

I've searched and read many articles about this subject but still haven't gotten things straight. When iTunes syncs apps, does it sync only one way or both ways? To put it differently, if I have a newer version of an app on the phone and what I see to be an older version in the "Mobile Applications" folder of iTunes, what will happen when I run a sync? What will happen if I instead run a backup? I like retaining old versions in case something goes foul but what if I actually wanted iTunes to keep up with what I have on my phone?
Sorry for all the questions, but I can't seem to sort this out on my own. Any insight would be appreciated.
