ITunes only syncs apps one way, from iTunes to the iPhone. Some time ago, they would sync both ways. Apple change that because the app for the iPhone and iPad are not the same. When you download to iTunes you get both versions. What is downloaded to the iPhone is iPhone only. They did this to save storage space on the iPhone because it is smaller and does not contain the iPad parts of the app. I always update apps on iTunes and then sync. If this does not answer your question, ask again.

I've searched and read many articles about this subject but still haven't gotten things straight. When iTunes syncs apps, does it sync only one way or both ways? To put it differently, if I have a newer version of an app on the phone and what I see to be an older version in the "Mobile Applications" folder of iTunes, what will happen when I run a sync? What will happen if I instead run a backup? I like retaining old versions in case something goes foul but what if I actually wanted iTunes to keep up with what I have on my phone?
Sorry for all the questions, but I can't seem to sort this out on my own. Any insight would be appreciated.
