i picked up a work-around for just that situation and it seems to work very well. i have iTunes installed on two PCs...our desktop and our laptop. we travel several months a year and use the laptop when we're on the road and the desktop at home. i sync to the laptop before we leave. the app page is all grayed out and yes, iTunes wants to dump all existing content. the trick is to cancel the sync a few seconds after it begins. after the sync is canceled iTunes the app page is no longer grayed out and the apps on the screen match the apps on the phone. that was using iOS 4.x. haven't tried it yet with 5.x but i have noticed that unless i'm syncing over wifi the phone no longer has the SYNC IN PROGRESS banner across the top of the screen.
i've synced the wife's 4s to "my" iphone account and then customized her phone with her e-mail addy, phone name, etc. then we deleted the apps she doesn't want and synced again. the only thing we're sharing 100% is the contact list. she'll have her own photos, music, podcasts, etc. we'll share most of the apps but i'll have some on my phone that she doesn't want and vice versa.

So, just use one Apple ID and both get the apps you want. When syncing, select the device on the left (you can have multiple ones connected to the computer) and tick the apps you want on each device. Untick the ones you dont want on each device...iPhones will not sync the same category of data (e.g., Apps) with more than one account. If you go to sync them with a second iTunes account, iTunes will tell you it is about to erase all the existing content from the iPhone.
