I always make certain that each of my devices has its own unique name: "iPad Baby Pro", "Jim's iPhone 6+", "Bonnie's iPhone 5S".

There is never any confusion over which device I am addressing, whether in iCloud or in iTunes.

If you really are backing up only a single iPhone, and you cannot tell which of the 2 entries with identical names is which in iCloud, I suggest you make an encrypted iTunes backup of that device, then turn off "Backup to iCloud", and delete the iCloud backups, then wait a day to be sure everything has been communicated between iPhone, iTunes, and iCloud, give your device a unique name, and then turn iCloud backup back on.
