I can only tell you my experience.
First of all you have to go to iTunes and choose the option (I don't remember the exact words) "don't install new apps automatically", so it's up to you to make up your mind if you want to install an App or not. This option is useful -for instance- if you weekly give a look to the free app of the week that Apple gives away every week: you can download it (and of course it is saved in iTunes folder) but you can install it only if and when you want.
When I remove an App from my iPhone (removing it on my iPhone), it's just removed! You can keep on updating it when iTunes finds a new version but you don't get it back on your iPhone unless you choose to install it again.
That is, you have a full control of the Apps both those you have on your mac (actually I presume I have hundreds...), and those you need or want to try on your iPhone.
When your iPhone is connected to your Mac you can choose which app you want to install or re-install or to remove.
Download the updates using iTunes (you can do it using the iPhone as well, but you are wasting giga of your phone provider, that may be expensive): when your iPhone is connected and you sync the new apps will be installed over the old one.

I have too many apps on my phone so want to delete some. If I delete from my phone will they be replaced on the phone if I don't remove them from iTunes on my MacBook?
When I download an app to my MacBook then sync the iPhone the app is downloaded to the phone, right?
Also I'm having some difficulty matching apps from my phone to those on the MB. Should I assume those are discontinued or no longer available on iTunes?
