There were at least two separate different iOS 9.3 releases, but with different build numbers.
My experience was:
1) I installed the first one successfully directly from wi-fi on the day that it was released. No problem
2) The second one showed up on my iPhone yesterday and I installed it the same way without any problem.
They both showed up as release 9.3. Exactly the same.
Some people apparently were not able to install the first one and they had to jump through some hoops to un-brick their iPhones. I was spared the necessity of learning the details.
