I also go through the direct syncing with USB and it did make a difference. Until I figured out I was terrified of updating and/or syncing. I did have a problem with one app when I went from a iPhone 3GS to 4 s which I have now. On the restore it hung up on that app and would not load it correctly. I deleted the app from the phone hard reset the phone did the restore again and all was fine. I added the app afterward without a problem. Perhaps deleting that app, syncing again then adding back the app may help. Be sure to reboot both the phone and the computer between syncs. Hope you get it straightened out. There is nothing more frustrating.
