I have seen this behavior in my mail when on my iPhone or iPad.
I have folders set up for a few senders so their mail is supposed to go directly to the appropriate folder. When using my iMac or MacBook pro that is what happens. However it does not always work when I am on my iOS devices.
If a message was deleted on one of the macs I may see it briefly on an iOS device. Same thing if a Message went directly to the correct folder when on my macs but I then used iOS device shortly afterwards.
The message rules were set up on the macs and not in the iCloud web site. That may have something to do with this behavior.

Okay, major head-scratcher for me at least. I am sent more than one copy today of an official Email with crucial information from AAA (American Automobile Association). It does not arrive for several hours despite being sent early this afternoon. Then just now I check mail (AppleMail) on both iPhone 6s and iPad 4, both running OS 10.2.1. For a fleeting second or two, I see the specified Email appear as the newest one received, at which point it disappears without my touching anything. Anybody care to hazard a guess? Never seen this behavior before on any Email address I've had in 25 years.
