Just delete them on the iPad and they will never be synced unless you check their boxes on iTunes when syncing. That's what I do and I think that's the only way to do it... for now. You can also uncheck them before syncing.

I don't like that iPhone and universal apps automatically go to the iPad or iPhone. I wish there was a way to get a message asking me if I want the app to go to my other iDevice so I can say yes or no.
