I get the same alert with a known good, third party, charging cable, when plugging in to charge my mophie juice pack and iPhone 4S. Just plug it in again as you do not have a good connection.
That would also explain why you did not get a full charge.

I have an iPhone 6+, 64 GB, which I sync with a MacBook Pro. I also use a Mophie JuicePack for battery life and drop protection.
A few days ago, I started getting a strange alert, "This accessory may not be supported," and now, my phone is having trouble charging. When I woke up yesterday I saw that the phone wasn't fully charged, and in the course of the day I noticed that although it's plugged in, the phone stops frequently stops charging.
What could be the reason for the alert message, and does it relate to my charging problem?
