I just tested this sending a message from one account of mine to two others (and a bcc to a third) and had no trouble. [I happened to use an iPad for testing, running iOS 9.0.]
Yes, the message showed up once in "All Inboxes", but it also showed up in all individual ones.

I re-downloaded and re-installed iOS 9 just in case, but the problem did not go away.
One work-around is to remove yahoo mail from iOS Mail App and install Yahoo Mail's separate app. Another would be to quit using the "all Inboxes" option.
I hope that this issue gets fixed before too long.
