I don't use the iCloud to back up my iDevices. I use a cable and back it up into iTunes.
I bet what is backed up to iCloud is that you had an app, not the app itself. More like settings.
On your MBP, go into Sys Prefs > iCloud > click Manage at the bottom, and it will show you how you are using the storage space.
If you go into iCloud.com from your MBP, and go into help, you will find a whole lot more on how to control what is stored in iCloud and how to transfer some of it to your MBP.
We have been fortunate that Apple allowed us free storage, but now it is time to pay if you want to continue it. Just like we paid for mac.com and mobileme.com.

I eliminated my ipad backups and all my mail, but I'm still over the limit. I can try removing some apps I'm not
