I guess when I ask the model and OS I should give mine.
15" MacBook Pro, early 2008, Mac OS X 10.7.5, iTunes 11.1.2
iPhone 4S, iOS 7.0.3
iPhone 3GS, iOS 6.1.3
I don' t have much experience with iTunes in Windows, but I keep original copies of all formats of books and PDFs outside of the iTunes library. Maybe it is just voodoo, but iTunes has not had the best reputation for keeping those things intact on the Mac. 99% of the time they are fine, but the 1% is a royal PITA. I have 113 GB of audio books and only 17 GB of music.
So, is your partner's syncing properly, and are you sharing a iTunes library or are they separate?
I track this short of thing, looking for trends.

All the videos are in iTunes. Everything is together in iTunes under movies. It's only on the phone that they are separated between movies (purchased from the iTunes store) and home videos (ripped from DVDs we've purchased).
Reference PDFs were added to iBooks on the phone and I didn't ever look to see what iTunes did on the computer as I have copies in various places in my directory structure.
Podcasts are in iTunes and downloaded there, then synced to the phone.

I used an external HD on my previous computer. On my current machine it is internal.
