I am using the standard mail app on the iPhone.
The PC is running Windows 7.
On the Windows version of iTunes you have two choices. Backup with iCloud or with a PC. The version of iTunes is 11.0.3.42.
There is no way to choose to backup some notes to the PC and other to iCloud. If you choose the PC, all the notes do get backed up correctly. It is only iCloud that has the issue.
If you create a blank note and copy an existing note into it, the next time you do a backup to iCloud it works correctly.
