Join the club. A lot of us have run into this, and there is no way to merge multiple Apple IDs. Be glad you only have two. I've had four and I have finally abandoned one of them, and hardly use another.
You can "manage" your IDs at https://appleid.apple.com , or at least check the information and update it. Sadly, you can not use the same e-ddress on two IDs. It appears Apple has no interest in changing this as it has gone on for years and years.
I use the account associated with the iCloud.com e-ddress for email only, another for iTune and App Store purchase and most every thing else. I keep the third active, but un-used.
Many of the apps will go way with time, except the Apple apps like Numbers, or some vintage apps like Docs to Go or Evernote. Many of the smaller apps will go away over time.
