I work for a Telco, and was doing broadband, domain name, soa, email support amongst others. POP clients are in my opinion an extra step of failure.
You may have it set to retain messages at the server, but that doesn't include sent items, folders. Also, if for some reason you had to re setup OEX or your email client software, failed PC, new PC, etc, you may forget that setting. Next receive, you get everything, its then gone from the server, no way back.
I use webmail, Yahoo in my case. Everywhere I go, my email is 100% identical. My laptop, a PC in Timbuktoo, iPhone, iPad, all the same content.
IMAP is an option, but settings are required, another failure/complexity step. On my iDevices I use the Yahoo inbuilt settings, which for most users is just the email address and password, great.

The times when you have the disappearing emails from your phone, is your home computer been left on and your email program on your computer set to download emails automatically? Or someone that is home is using the computer? I have had several instances where i have left my desktop on and checked my email from my iPhone. The mail downloads then disappears, to be found later on my computer.
Don't know if it makes a difference, but I use Outlook Express on my computer and the native mail app on my iPhone. I use Yahoo for my mail.
